Is there a way to set the User/Group on upload, if not maybe it would bee a good thing to add in a future version. I constantly have to upload my files and then go back and set it once there up there.

No, there isn't any setting for that, although it's perfectly reasonable to ask for it. I'll consider it for a future version.

Third vote. And permissions...
Trouble is that it will need separate settings for each connection/server so it will have to go in the Bookmark advanced options I guess.

Set permissions on upload is already there, but as a global preference.
V2.0 has much more Bookmark specific settings like this, something I talked about doing for a long time. The user/group setting makes sense to follow that path too.
