may I suggest color-coding windows per unique URL connection?

something to tell the windows apart

Color coding might be an option, but I can't say that the idea appeals to me from an aesthetic point of view.

What is the problem you're having exactly? I'd like to understand so that I can perhaps offer a better solution.

I assume, of course, that you realise each Bookmark can be renamed to whatever you please, and that the Bookmark name is displayed in the FTP Browser window title.

sounds like a tabbed interface would solve the problem.... ;)
