Whenever I remote edit a file on my Linux host, it inserts the dreaded ^M instead of the correct newlines. Obviously this causes problems when editing .conf files and such.
How do I correct this? Or is it a bug?

What are you using to edit the file? Is it Yummy's built-in QuickEdit, or an external editor such as TextWrangler?
In the menu Transfer -> Encoding - do you have it set to Automatic?

I'm using YummyFTP's built in edit (right click a file, "Edit"). I believe encoding is set to automatic, should I set it to ASCII?

Unless you have Yummy set as the default editor in the Preferences, the Edit option will open the file with an external editor app. So I will assume you have it set that way - I will test to try to repeat the problem.
Automatic setting should select the correct upload method, so you have it set correctly.
