Overwriting robots.txt fails.
I have a local dev server, and a remote server. I upload a robots.txt file, all good. I make an edit to the local copy, upload it to replace the remote version, but the remote version doesn't get replaced. Instead, the original remote robots.txt remains completely unchanged, except for the file modification date which changes to match the time of the attempted overwrite.

There is nothing special about the robots.txt file as far as transferring with Yummy is concerned, it's just a file, and replacing definitely works, so something else is going on here.
Can you repeat this problem? If so, please document the exact steps you take, including details such as the app you use to edit the file, etc.
