I'm able to create aliases as one user but not another.
When I try to create one in my wife's account, I see it appear for a moment then dissapear..
Ideas?

Hmm, that's bizarre! Are you sure there isn't already a similarly named item on the Desktop? Have you tried saving the FTP Alias somewhere other than the Desktop?
As a temporary solution, try creating the FTP Alias in your account and then moving it to a place where your wife's account can access it, such as your Public folder.

I did already try saving to different locations and it did the same thing.
I also tried creating the alias in my account and putting it into a public folder. When I run that it just opens the main program and does nothing. It's really odd.

Ah.... ok I see the problem. I assume your wife's account isn't set to be an Admin user? (ie the checkbox 'Allow user to administer this computer' is un-checked in the Accounts panel of System Preferences)
Non-admin users cannot currently create FTP Aliases. I'll look at this and try to fix it for the next update.
However, I did successfully create an FTP Alias in my account, then dropped it into the Applications folder, and logging in as a non-admin user I was able to copy the FTP Alias to my Desktop and it worked just fine. So, I don't know why your attempt didn't work - perhaps try what I did?
